It is not too much of a surprise to hear that the story is not as clever or creative as other Pixar films. Many recent Pixar movies (like "Cars 2," "Brave," and "Monsters University") have been similarly criticized for not being nearly as good as earlier films (like "Toy Story," "The Incredibles," "Finding Nemo," and "WALL-E"). Additionally, there was a major directional shift midway through this film's production - the story changed and most of the cast was replaced with different voice actors - for example, 14-year-old Raymond Ochoa replaced 30-year-old Lucas Neff as main character Arlo.
As far as the reaction to the animation, it is easy to see why the reviews would be positive after viewing the film's trailers - seeing how the light, the water, and the clouds (for the first time) are animated and how beautiful and lifelike they all are.
In fact, the movie critic for the Tri-City Herald stated in his review that the animation was superimposed on live shots of Wyoming - when, in fact, the entire movie, including the scenery, is all CGI! If only the characters had been given the same realism . . . I think it would have helped the movie. Actually, he has appeared in all 16 Pixar movies - it's a sort of tradition at Pixar to have him voice a character in every film.
